When you read the above linked article you may not be able to coax out nature's correct message.

That correct message is this. The way genetic diversity happens is by having small isolated populations of a species who do not have gene transfer with other populations of the same species. Over time, the isolated populations start evolving differently from other populations. They do this because their gene frequencies change due to genetic drift, mutations and natural selection.
